The problem is that only the top and bottom layer of the shelf is spanish cedar and the middle is standard wood that is sucking up all of my humididy. What should I do? I was thinking of coating the inside of each hole with a mildew resistant silicon. Can that work? Anybody know of a brand of silicon? Or, what else?

Buy a small roll of contact paper. The stuff that is self adhering, that is used to line cabinet shelves with.
Adhere the contact paper to the top and bottom of the said shelf, pressing firmly around the holes to insure good adhesion.
Use a x-acto knife to cut the circle out, exposing the holes to be coated.
Paint the inside of the holes. Use a product called Polyacrilic, available at any home center. Polyacilic is vertually odorless and will provide a water proof seal. It can be purchased in a matte finish and will dry clear.
Let dry and pell the contact paper off.
